The second-generation Estima was released in January 2000. Two different sales channels marketed this new model under different names -- Estima T and Estima L -- though the difference was purely nominal. With the full model change, the existing Estima, Estima Emina and Estima Lucida lines were consolidated.

One of the major changes was the engine layout: the underfloor midship configuration was replaced with a more prevalent front-engine layout. One reason for this was that the underfloor midship layout severely limited the choice of engines. Freed of this restraint, the second-generation Estima newly adopted a 3-liter V6 DOHC VVT-i engine with 220 PS, along with a new 2.4-liter 160 PS 4-cylinder DOHC VVT-i engine. Sliding doors were installed on both sides. The available drivetrain configurations included front-engine, front-wheel-drive (FF) and active control 4-wheel-drive (4WD) that could switch between FF and 4WD modes. The length was the same with the first-generation model at 4,750 mm, while the wheelbase was extended by 40 mm. The floor was lowered to expand the internal height of the cabin, and the 3-row seating could accommodate either seven or eight people.

In June 2001, the Estima Hybrid was added to the lineup.
