Following the success of the first-generation model, the ist underwent a major changeover in July 2007 to enter the second generation. Although it shared the platform with the second-generation Vitz and the body length remained less than 4 meters, the width was enlarged to 1,725 mm and the wheel size was extended from 15 to 16 inches. Its ad copy, the "heavy beauty," referred to the unique proportion of this crossover vehicle.

The engine could be chosen from a 1.8-liter 132 PS unit (2ZR-FE) and a 1.5-liter 109 PS unit (1NZ-FE). The 1.8-liter model came with a Super ECT transmission, whereas the 1.5-liter model had a Super CVT-i transmission, and the 4-wheel-drive model adopted an active torque control system. The safety features were reinforced, with all models coming standard-equipped with six airbags.

The second-generation ist was marketed as the Scion xD in North America and as the Urban Cruiser in Europe. In October 2009, the 1.5-liter 2-wheel-drive model improved its fuel efficiency to qualify for the eco car tax incentives. The 1.8-liter model was discontinued in August 2010.
