The MR-S was launched in October 1999 as the third-generation model of the MR2. While the model name was changed to MR-S in Japan, the MR2 name was retained in overseas markets. Designed from the outset as a light-weight sports car, the MR-S offered only one engine choice; a 1.8-liter inline 4-cylinder DOHC 16-valve VVT-i with 140 PS. While the output was only half that of the second-generation MR2, the body weight became substantially light at less than 1 ton, realizing excellent handling at the expense of power output. The soft-top model adopted a rear windshield made of glass rather than vinyl, and a removable hardtop was offered as an option.

In 2000, Japan's first sequential transmission model was added to the MR-S line. The Caserta, a limited customized model designed by Modellista, was released in June 2000, and the VM 180 Zagato, a limited edition with a body by Italian design firm Zagato, was added in January 2001.
